It means that he knows why Thomas isn't playing but doesn't want to share why specifically. I'll give you an example: said player gets the stomach flu. He is still having diarrhea. Reporter asks coach why player can't play despite looking great last game. Coach says "it's hard to explain" because he doesn't want to embarrass him.
